In your steps above - once you set the mixing points... did you never save these changes?

As already discussed via mail:
From the _synced_.pfp it looks like, as if the "track" was already present and thus it got the old GUID!
So could it be, that the track you copied over to the target folder was not really new, but you are overwriting and existing entry – or that the old entry was once removed and now you added him back again ?!
You said no, but then I am absolutely unable reproduce that here and it would even be from the code be impossible to generate a new GUID!
I tried your exact steps and here it NEVER generates a new GUID.
But I make some further tests...

Can you please send me the 2 files in questions:
a) the mp3 audio file you are testing with
b) the _synced_.pfp file (which seems to contain a different GUID
